There are lots of things in my mind. I'm not sure where the jet engine came from, where Frank actually came from, and from where to where is real world or tangent world.

Did the jet engine come from the tangent world to the real world? It isn't a metal "vehicle," but it is still metal, so it could've sucked into the time portal and followed Donnie into the real world. But the timing is irrelevant: Donnie still had the time to come back home and be crushed by the engine. So that might mean that the engine came from another time period from the tangent world. Also, it doesn't show that a jet was found after the accident.

Is Frank the manipulated dead? Is Gretchen the manipulated dead? The bunny Frank who already had his eye blown out probably came from the future after the human Frank got shot, because the manipulated dead can control the time traveling according to the book. Some of the sites I looked at indicated that Gretchen was also the manipulated dead, but it didn't seem like she was able to come back in time.

The butterfly effect in this movie might be evident, but some of the things our class discussed didn't make sense. If Donnie didn't burn that guy's house, the crazy lady would've gone to the competition and the plane crash could've still occurred. Just because Donnie died, doesn't mean that the world wouldn't end. He wasn't the cause of it and he didn't do anything to change the future. All he was able to do was to time travel at the end of the movie, come back to "real" world if it was real, and die in his room without remembering what happened at all. If he traveled several times in the Tangent world, he would've remembered who Frank was and he would've known what to do to change the future, destiny or fate, but he couldn't because he didn't remember any. The Tangent world was described as dreams which most people wouldn't remember later, and Donnie was part of those people.

You said this movie is not about time travel...Donnie travels between the tangent universe and the real universe. He's going through a cycle; he gets more than one chance to go back in time and try to make the universe work out how he wants to. However, in the end, he realizes he cannot make the universe how he wants so he must sacrifice himself to save both the real universe and the tangent universe. If he sacrifices himself he saves Gretchen from getting killed and the world from ending.

The end of the world and Gretchen's death lie in the same dimension, and that is where Donnie lives. In the other universe, when Donnie dies, both the world and Gretchen are unharmed, as far as we know. I'm not saying that Gretchen's death and the world's end have a connection - they are affected by Donnie, but in similar results. It seems that Gretchen is the true motivation for his decision, and not the fate of the world. It leaves a message to me that I find true in life as well: A man will surely betray the entire world and its peoples to stay alive for the one he loves, than to sacrifice himself for the world and leave his loved one left all alone.

A correction- the toy that Sam (Donnie's little sister) is holding in many scenes of the movie, including on the plane, is a stuffed unicorn, not a rabbit. The unicorn itself is a common archetype symbolic for both immortality and innocence. It also denotes wisdom and purity. I don't think anything placed in this movie is purely a coincidence, so the unicorn may indicate the concept of an enduring soul in the sense of rebirth (which you address) or the spiritual sense. It may also be a physical symbol of the wisdom Donnie is gaining. As far as innocence and purity goes, it fits ironically with his little sister's image, which comes to light as more risque than what is originally thought (those tight silver dance outfits and the choreography of the dances?), despite the fact that she is a young, sexually pure girl (presumably the only virgin in Donnie's family after the party).

It was mentioned that Donnie only "meets" with Frank the Rabbit at night, but while he was with the therapist, he saw Frank and there was no direct reference that it was night or day. Donnie was under hypnosis while he was at therapy, so could we conclude that Donnie meets with the Rabbit while one is dreaming, hence the movie theater when Gretchen was dreaming.
